I have seen a lot of the problems you report while upgrading a cluster to R6.01. We had a lot of corruption found when running fixup. Many corrupt documents were deleted included design notes (the inbox folder mostly). We also had cases where old documents re-appeared. I have no good explanation for it. Our assumptions are that 1. it has something to do with quotas. Most problems occured in mail files where people were over quota. 2. It may have been related to an ACL issue. Maybe the deleted documents were nt deleted from the failover copy and somehow got pushed back over after the upgrade.
Our routine has been to run fixup, compact -K, and updall, with the server down, just after the upgrade. We intend to modify this procedure by first running compact -c -K, then fixup, then updall. Lotus support told me that the reason corruption is detected is detected is that fixup can detect "more" problems in R6. No documentation on the change to fixup has been found yet however.
